OK, I think I understand. When you said layer height I thought you meant the height of the layer from the base, but I think you mean what I would call the layer thickness or Z increment. I don't know about mesh leveling but I have a lot of experience with CNC machines. My advise is that you should do all you can to get the gantry straight first.
